I would say the upper arm. my dad broke his arm last year his muscle was like hamburger (exact words from surgeon) 2 surgeries later, 6 mths phy therapy he's almost as good as he was before.

through the upper arm, broken bone can be repaired, and the muscle in that area doesn't perform any detailed motor movements, it just opens and closes the arm at the elbow. I think that it would still work after being shot.

Part of the problem is the dynamics of the bullet and how it reacts in the body.
Anything to the torso is problematic, as if you hit a bone, the bullet could go anywhere.
If you hit the intestine, the bacteria causes septus.
Puncture a lung and it will collapse. Try breathing with that.
You might be able to hit the spleen, but it could get so damaged it has to come out.

All I know is that when I tell the doc not to hurt me with the needle he goes for the "tushie". ***-uming that is because it is proven to be the lesser of painful places, my vote would be for a cheek, not too deeply though.

Good question :) ... Even though I don't know either you and your background, you sound like you either studied this subject before ("for fun") or you're actually someone with a medical field. I am impressed at your knowledge of anatomy and how everything works :) Way to go!
As the answer to your question, I would've said "Head" since after that no one would feel anything at all, but I guess that won't do anyone any good... the person would like to live with minimal damage to the body... hmm.
Depending on the calaber of the bullet, the gun, and the person... There are a lot of muscle tissues, nerves, blood vessels, and bones in the human body. Any damage done to it, no matter how minimal and no matter how fast it healed, will come out and let you know about itself as you grow older (it'll start hurting and sometimes people don't know why, because they might forget about it). Even though cells in the body have a memory on how to rejuvenate themselves (i.e.: it takes about 3-5 years for the nerves to grow back and reconnect during the foot injury with just one-nerve broken--mononeuropathy), it'll take a long and pain-staking process to heal completely. Depending on the extend of the injury, nerves and other layers in the body part might not take that "short" of a time (3-5 years) to come back to "normal" and at other times, the person might need either a transplant or amputation of the body part.
In my opinion, any part of the body will hurt like there's no tomorrow if shot by the gun and having a bullet come through it. The reason to that being is that we have nerves everywhere in the body and no matter how "easy" you'd like to make it for the other person (even for yourself), it'll still hurt and he/she might sustain either short-term damage (scarring and minimal nerve damage) or permanent damage (loosing limbs and permanent nerve damage). Someone said that if shot in the "fleshy area" it'll hurt less... I'm not quite sure about that. I believe, it'll depend on the person and their pain threshhold (i.e.: how much pain can they sustain before screaming bloody murder?)
Best of luck with your research project, it sounds like a very interesting thing to learn about and research even further.
P.S.: I believe the wisest choice for the torture will be: to tickle someone untill they'll confess! :) It'll be fun (depending how you look at it) and very easy to do (all you need is a feather). There are a lot of ticklish spots on a person, and in the places you can't even see ;)
